On his new job for the Department of Defence...Jack goes to a meeting at the CTU just after a train bombing, and becomes embroiled in efforts to thwart a second attack rumoured to be planned by Turkish terrorists.
Jack is temporarily reinstated to the CTU to help bring Andrew to safety; and Audrey and Heller are held by the terrorists, who announce that Heller will be tried for genocide and executed if found guilty.
Jack follows the terrorists who kidnapped Andrew, but is reluctant to intervene, even when Andrew’s life is in danger; Chloe continues to help Jack behind the scenes, even though she’s appalled that he’s putting Andrew’s life at risk; and Driscoll hires an ex-girlfriend of Curtis’, who bears a grudge against him.
Jack robs a convenience store to stall for time and detain Kalil; Heller fakes a heart attack in an attempt to escape from the terrorists; and Dina orders Behrooz to “take care of” Debbie.
Kalil figures out someone is following him, and takes the ultimate evasive action; Heller and Audrey attempt suicide to escape Heller’s trial by the terrorists; and Debbie’s mother goes to the Araz house looking for her daughter.
Jack rescues Heller and Audrey from the terrorists; and Navi arranges to have his own son killed; and reveals that Heller's trial was merely a diversion to cover up his organization's true plans.
Jack and Audrey are attacked by thugs who were tipped off about their trip to a security company; Edgar executes a risky computer hack to try to take the vulnerable power plants offline; and Navi finds out Behrooz is still alive when Behrooz contacts Dina and she goes to meet him at a train station.
Tony shelters Jack and Audrey while Jack works to identify the mystery man and figure out which CTU employee set him up; and Behrooz takes Dina to a hospital, but the doctor reports her wound to the police.
Jack finds Dina and she leads him to Behrooz, but Navi gets there first; and Edgar tries in vain to get his mother evacuated after a nuclear plant near her home melts down.
After Jack rescues Behrooz, Dina leads Jack to the office where the terrorists planned their attacks; Curtis takes Marianne to recover some files from Powell’s office; Audrey learns her husband has a connection to the terrorists; and Driscoll reinstates both Sarah and Tony to active duty with the CTU.
When the CTU agents learn Marwan has the override device at an office building, Jack joins Curtis there as the clock ticks toward meltdown for the remaining nuclear plants; and Driscoll deals with her daughter’s crisis at the CTU clinic.
While Jack and Paul search McLennan-Forster for information about Marwan, a company executive triggers a huge electronic pulse bomb to destroy all electronic systems within a mile’s range.
Jack and Paul confront a team of McLennan-Forster commandos, using a sporting goods store as a bunker; Tony and Michelle struggle to work together again; and Marwan starts to execute the next phase of his plans.
Jack and Dina go undercover to convince another terrorist to help them find Marwan; when Paul undergoes surgery, Audrey realizes how much she still cares for him; and Chloe returns to work at the CTU.
When Marwan proposes trading Jack for Behrooz, the CTU staff doesn’t realize the exchange is simply a distraction; and Anderson masquerades as an airplane mechanic to get his grounded flight into the air.
Jack and the CTU agents raid Marwan’s hideout but he escapes; and as the CTU agents search for Mitch Anderson, he takes to the sky in pursuit of Air Force One
After Air Force One crashes, Jack tries to keep the "nuclear football" away from the terrorists; but Vice President Logan reluctantly assumes control of the Presidency.
While Marwan’s men hijack a nuclear warhead in Iowa, the CTU agents capture a man tied to Marwan, but are prevented by Marwan’s legal machinations from legally questioning him.
After President Logan botches a mission to capture Marwan by ordering Jack’s arrest during the mission, he calls in an advisor with more experience; and Chloe follows a tip that may lead to Marwan’s collaborators.
With Palmer’s permission, Jack kidnaps a Chinese national who may be the only lead to Marwan; Chloe struggles with her emotions after killing her assailant; and Audrey is horrified when Jack deliberately jeopardizes Paul’s life during emergency surgery.
Chinese consulate security head Cheng Zhi realizes Jack and the CTU conducted the raid that resulted in the Consul’s death; Palmer and Buchanan do all they can to stymie Cheng’s inquiry; Jack learns where Marwan is and rushes to capture him; and Marwan prepares to launch the stolen warhead.
As the warhead races to an unknown destination, Marwan escapes from CTU custody; the CTU figures out Richard Heller was the link Marwan used to plan Secretary Heller’s kidnapping; and the Speaker of the House becomes suspicious of Logan’s reliance on Palmer.
To facilitate her escape, Mandy tricks the CTU into thinking she has killed Tony; the Chinese kidnap agent Bern; and as hope for finding the missile evaporates, President Logan blames Palmer for the crisis.
The CTU finally locates the missing nuclear missile, and President Logan agrees — against Palmer’s wishes — to give Jack up to the Chinese for his role in the consulate raid.
